Can't decide.
I can tell which one are my favourite from each genre but I can't tell an overall favourite. Except of course Heroes, but I actually haven't played it too much in the past year or so.
Candidates, besides HoMM, are Arcanum and Hearts of Iron II (and Crusader Kings which is pretty much the same, just medieval) I guess.

Wow another Paradox fan, if my father knew  . His fav game is Hearts of Iron 2 too. (I personally prefer Europa Universalis 2)
Say Baklava, have you ever tried Knight of Honour? You should try it, if you really like Crusader Kings.

I have a hard time choosing a favorite game because there are so many good games out there, but for now i'll go with Black & White 2.

oh tough one.
I will list the games I play the most (nowadays)
HoMM V and it's expansions.
Kingdom hearts 1 and 2 I know that many people don't like these games but I do so don't hate me for this.
ratchet and clank 1- 3, ratchet and clank gladiator, ratchet and clank future tools of destruction.
all pretty nice games. 
games i think would be nice but don't have (yet):
SC4, NWN2, Warhammer, the legend of spyro the eternal night (yeah I like the games with that purple little dragon:grin), HoMM VI (if when it comes out)
