Just a simple solution.
No offense ,Your idea was great! But:
If you still want to do all those changes, why just not go to the map editor and do your own, well balanced, highly complicated, restricted map with lots of terrain alternation? That is why there is this editor in the first place.
For example, you could build your own restrictions to the towns for not allowing several creatures to be available. And I'm pretty sure you can restrict some other things too?

I like this idea, Djive. And I think it could be applied without too much struggle. For those worrying about neutral towns, there could be a feature in the game (optionable) where you could make sure that towns always came on their native terrain (and then maybe colors could change on random maps (so you wouldn't know what your opponent were based on his color)).
And Jenova, I don't see your point at all. Newbies don't have to understand the entire game right away, I'd say there would be little depth in a game where that was the case. When playing HOMMII and III, I didn't instantly run to the manual screaming everytime I didn't understand something. That's some of a game's charm, trying to figure out it's subtleties.
But one thing I wonder about, Djive.
What kind of terrain is 'Forest'? It's obviously not grass, since you listed that as one of the "penalizing" terrains for Nature. Is it dirt? Cause that one, you've left completely out. If it is, I think you should change it to grass (I think both haven and nature can have this as their native terrain). And what about subterranean?

This is not possible. For one thing each town now only has 2 choices for level 2, 3 and 4.
I don't know if the scripts perform percentage bonuses to creature growth, but I would be kind of surprised if they did.

That's not the main point of the suggestion. The point is getting a third choice at the levels 2, 3, and 4, and also getting a terrain modifer to creature growth.
(Though, most seem to be commenting on the dwelling disabling, which as you mentioned is there already.)
There are parts of removing one of the monsters from one of the terrain, which could be done in the map-editor. However, I don't think players would be all that comfortable with what would be conceived as random restrictions of building higher level monster buildings.
Do recall that this is a Forum for Wishes, so obviously I suggest that they build in support for the Wish in the game.
If per chance somebody looks at the idea, they're going to change a lot of things anyway so there's no real benefit in omitting things that you think ought to be supporterd to begin with.
