It depends on town of your choice and strategy.

But in general -
-Scouting, Eagle eye, Navigation, Mysticism, Learning...

What everyone need:

Offense
Armorer
Logistics
Tactics
Earth
Air

I left out Diplomacy as it is banned often.

Now other skills depend on town.
Archery is something half of towns would benefit. Best for Tower, Rampart (only 1 shooter but whole town strategy revolves around them) and also for Castle (2 shooters), Dungeon. For Stronghold i wouldn't even pick it easily (both shooters suck in that town, Cy. is often left unbought even). Inferno, Fortress, Necro all could handle without archery too.
Wisdom is good on L and XL maps, medium goes often without any need for Wisdom. Also wisdom isn't really neccessary for Fortress, Stronghold. For any other town type in L or larger map it is a must.
Resistance usually figures in Stronghold and Rampart. Perhaps Fortress too. Other towns i usually won't get it much.
But whether choose Res. ot not, more depends on your enemy. If enemy is Inferno spellcaster with high spellpower or Dungeon with high sp, then u probably should go for Resistance.
Pathfinding is more useful, when u play regular game. Native creatures (if u have 100% native only) won't have any terrain penalty anyway on your own terrain type. In multiplayer game u don't go to enemy terrain to capture their towns anyway. U go along road, so this secondary skill is in multiplayer useful ONLY when u sure play regular game, which means mixing up different towns units. That is something i don't like to do, so i usually don't take Pathf.
Oh yes, Fire, Water are also something you could highly benefit from. Water is godly for Fortress and Tower, also for Castle. Fire is a must for Inferno. Dungeon, Conflux could also benefit from it and Stronghold in some cases.

As for secondary hero, go for Estates, scouting, logistics...

I always go for this:
Wisdom, Logistics, Earth, Water, Inteligence, Tactics and 2 skills from this pool: Pathfinding, Archery, Offense, Armorer, Air, Fire.

For Isra I always try this skill set : Necromancy, Wisdom, Earth, Offense(Archery if I can make Cloak of Undead King), Armorer, Tactics, Logistics and last is one of this: pathfinding, diplomacy, air, water, fire, inteligence.

As i see and have seen before - i'm not the only one, who sometimes prefers water over air.
Which towns are you usually playing?

I played mostly as Inferno, Stronghold and Fortress. My main guy is either Inteligence Specialty hero(Ayden/Andra), Dessa and Crag Hack/Tazar but I prefer Tazar because Armorer apply to all his units and can survive hard battles.

As Andra have good chances for both Earth and Water it is easy to clean map with her. Wyverns + Andra mana pool and learned ressurection from Alamar, I had easy time.
