Ultimate Creature Creator

Create your own creature/unit, an editor-like, out of game or, if possible in-game. If in-game then make it not only creating your own creatures but also used for leveling your units rpg-style, add body parts, armor, auras, abilities, etc.

Creatures can be build on a pattern of race and already made up body parts and armors for all or build from 0, which only experienced players can use, build the creature from its skeleton and adding muscle, skin and armor, weapons over.

Using this Creature Creator everyone can create his/her own creature as he/she wants and create - his own factions? (that would be harder to develop).
Anyway if it will only be for creating creatures - if in-game possible - then let it be something like a building on map for creating "neutral creatures".

Players will have a set amount of points to spend on their created creatures:
* core * - low amount of points
* elite * - medium amount of points
* champion * - high amount of points
..., points will be transformed directly into stats and to purchase abilities. Abilities will be all available if the creature is an abomination of too many races, but normally only some abilities will be available on the creature based on its race and what it is: melee, ranged, caster, with an enhanced power if it's a pure race-class.

I suggested a very similar idea once before, somewhere here (maybe I also did it twice or trice XD) ... so I like it!
However, I remember many were not so fond of it...

HoMM is bit like chess, its strategic value stems a bit from the fact that everyone knows how the "pieces" work.

Imagine playing chess and laying out your strategy, only to find that in this particular game the castle doesn't move vertically and horizontally, it shoots a fricking fireball instead.

This kinda thing works in turn based games like Galactic Civilizations because you constantly tweak your units as the game passes.
"Opponent has Lasers? Build the shields quickly!"
"The hell...? He built shields? Hah! I'll arm this über-ship with missiles instead! Eat that!"

I see you've mentioned in-game tweaking in your post as well, however once you've developed your hero towards a specific goal, there's no turning back. You'd have to develop an extremely versatile hero in order to safely counter your opponent's custom creatures since you have no idea how they work, as well as making sure that your hero can support the new custom creatures you use as the game progresses.

All in all... good idea. But not for Heroes.

Blizzard realized the importance of a powerful editor to keep their communities and games alive (oh elune, I wish I had WoWEdit xD) so I hope H6 will have a powerful editor and creature creator aswell. I do not expect something like Starcraft 2s editor, that might be overkill, but I thought the H5 one was a bit messy...

Gotta agree with Adrius on this one; customization of creatures would probably not work in Heroes. It does great in Sid Meier's Alpha Centauri, or GalCiv, but Heroes is a totally different breed of game. Factions are very much so defined by their limited lineups; to add the flexibility to change that would disrupt the fundamental order of the game.
