Well it depends. If they want each other dead, the ninja wins. If there in a battle, the samurai wins. You guys dont realize (or know) what samurai/ninjas really are. Samurai's train a lot in the matial arts and using their swords. The real samurai are very good fighters.
... But the ninja are unstoppable. They are also slaves of a sort. Before I explain this let me assure you, it's true, and also know the japanese belived in reincarnation at the time, so they didn't mind dieing that much.
Ninja are unwanted. They are second or third sons that the father doesn't want. When he is very young, before he is even three, he is sold to a ninja master. That ninja master raises him. The ninja learns nothing except what is neccesary, and the art of being a ninja. He is trained his whole life, from five years old to his prime - twenty-five to thirty five. Then someone will hire him and he will start his mission to kill that person.
The ninja, who is unbeliable good at stealth (remember, he traind his whole life with nothing but it), goes to kill the man. Two things can happen:
1 - He is caught, can't find the man, or otherwise fails. In this case he commites Hara-Kiri (suicide), so noone can interrogate him.
2 - He succedes. In this he has completed his life goal and commites Hara-Kiri, so noone can interrogate him, or find out in any means who sent him.
Because ninjas train their whole life, the pretty much never fail. If a ninja wanted you dead he could kill you, but he is a slave of sorts, and isn't allowed to reveal himself.
The ninjas are barely trained in fighting, only stealth, so they would lose to a samurai, but the samuria wouldn't know he was there. Until he realized his throat was slit.
