Apart from personal tastes (I really like dwarves, but I realize they can't just leave staples like elves/black dragons/titans out of the game in favor of them) I think we'll have all four factions sooner or later. They enstabilished firmly these nine factions as part of Ashan's lore (see the Haven guide posted some days ago) and I wouldn't really see the point of telling me how well the empire gets along with dwarves (or doesn't) or what wizards of the seven cities say of nagas and then leave those out of the game. Wouldn't make much sense, would it?

Lorewise, i'd say it should be Sylvan and Dungeon!
a lot was happening between those two..
As for Academy, it should be there cuz of Titans at least.. 
They all look equally important for me!!!
but i am sure that we won't see all of them in one expansion..
Ubi need to sell both expansions and the best way to do it is to add a New factions, so people will be willing to spend money and buy it!

If ubi actually released 3 expansions it would be awesome  Of course that is assuming that they provide good content, needed tweaks, a decent sense of balance and avoid HoF kind of expansions that add a town, couple of neutrals and that's it. It should build upon the game, evolve it.

That's asking an awful lot of Ubisoft. Hell, they can't even release Dust on the PC without DRM.

It's not just 'ubisoft'. There are many departments responsible for H6 without even considering the devs and some actually care about doing a good job. Also Ashan is a project they have heavily invested into, they can't just back out. With DM and clash of heroes being successful games in their own right there may be more than just heroes. I expect interesting things in the future but the initial reception has a big role to play.
