How about this:
While Sandro and his undead forces roam the lands seeking for a place to call home, High Inquisitor Molland of the Deinan Church notices the undead and sends out an army led by the knight, Sir Gavino, to vanquish the undead. However, the the peacekeeping nagas of the land seek to stop the army, wishing to accept the undead's way of life and welcome them to the world.
It sucks, but its something, what'chu got?

it could be interesting... but how about we make Sandro a right evil nut. you know, the kind who would betray everyone and is following his own plan. basically, in the campaign, you'll be playing as a guy who is completely mercenary and knows it, willing to step over everyone in order to get what he wants.

yeah... we could do a running gag that he always refers to Sandro as "Honourable master" even when his master is going really despicable things.
Per Example
Sandro: Very well then, we will attack the orcs through that feild of baby seals. they will never expect that!
Varus: yes of course, honourable master!
alternatively
Sandro: Right, I need money, you!
random woman: yes?
Sandro: Give me your money!
Random woman: ok, here
Sandro: Oh and I want your babies sweets! Varus, take them.
Varus: yes, honourable master!

Totally ridiculous examples, but I like it!
Anyways, should we incorporate the other factions into the story as well or not? I don't think we should include all of them or else it would look like a Homm5 mash-up storyline. Maybe have some factions be from different mercenary groups or something, but not a campaign storyline for every single faction.

one of the thinks that has annoyed me about the Homm series is the TOTAL LACK OF HUMOUR!!!!! there's so much to mock, I mean, the generic fantasy world, the generic fantasy stories, it would be so much more interesting, I feel, if the entire action was played either tongue in cheek or self-piss-taking.

Heroes V with Zehir and his insufferable wisecracks acts as the archetypical case-in-point for proving that self-piss-taking can utterly degrade a storyline. Anyway I'd point you to Might and Magic 1-5 and order you to "TAKE THAT BACK", but it's your thread, isn't it.

no... why not make it ridiculous!
are you suggesting that good stories can't have humour? have you read anything by terry pratchet? Have you watched red dwarf? quite frankly, some of the best fantasy universes, to my mind, are ones with humour in it! and not just having a single wizard who looks like a cheap justin timberlake making wisecracks like his bob f***ing hope!
seriously! the storyline would probably be so much better if we try and take the piss out of the fantasy world we create, where we take the mick out of every cliche there is (and the Heroes series is nothing if not short of cliches!). have a dwarf who doesn't like going underground, a few vampire rebels who insist on getting suntans, have a dashing hero who always needs to run off early as he's got magically activated hives, have an empire with maddening beauracy and have dark elves whose soul motivation for turn was... well, they used the wrong stuff to wash their hair and now it's black.
I mean, Come on! if we play it for laughs, we might have the best H6 ever!

Well, if use more intellectual humor, I think it may work. The examples you gave are...well...ridiculous. Too ridiculous. Say Voronir (Sandro's apprentice) is trying to convince the people of the new world that they (Necropolis faction) are merely trying to find their place in the world and blah blah blah, but he's doing it wrong. But Sandro does a facepalm and says "I don't have time for this, kill them!" and they kill them. That's more like it.

well, that would work, but.... at the same time, I think having...
have you ever played any game by a guy called Tim Schafer? that's the sort of humour we could aim for. not nessecary slapstick (though if used correctly, it can be absolutely hilarious), but quick lines, sarcasm, varying degrees of references...
I think we are approaching this from two different angles. your trying to write a serious story for a fantasy work, whilst I'm thinking "another fantasy world... why not take the piss out of conventions?" some people revel in conventional fantasy elements, but, quiet frankly, it doesn't move the genre forward, nor does it make the game stand out. adding alot of humour, on the other hand, will probably make it not only stand out, but liven the story up, and make the characters relatable rather than the traditional fantasy stereotypes.
All I'm saying is that maybe we shouldn't approach this with serious helmets on... maybe approach it with clown noses...or fruit hats.

Even our music sounds like its out of phantom of the f****** opera. we don't need a bunch of hoity-toity dark elves muscling in on our show!
